Off-lattice simulation of the solid phase DNA amplification

چکیده
Recent simulations of the solid phase DNA amplification (SPA) by J.-F. Mercier et al (Biophys. J. 85 (2003) 2075) are generalized to include two kinds of primers and the off-lattice character of the primer distribution on the surface. The sigmoidal character of the primer occupation by DNA, observed experimentally, is reproduced in the simulation. We discuss an influence of two parameters on the efficience of the amplification process: the initial density p0 of the occupied primers from the interfacial amplification and the ratio r of the molecule length to the average distance between primers. The number of cycles till the saturation decreases with p0 roughly as p −0.26 0 . For r = 1.5, the number of occupied primers is reduced by a factor two, when compared to the case of longer molecules. Below r = 1.4, the effectivity of SPA is reduced by a factor 100. Lattice Boltzmann simulation of EGM and solid particle trajectory due to conjugate natural convection
The purpose of this paper is to investigate the EGM method and the behavior of a solid particle suspended in a twodimensional rectangular cavity due to conjugate natural convection. A thermal lattice Boltzmann BGK model is implemented to simulate the two dimensional natural convection and the particle phase was modeled using the Lagrangian–Lagrangian approach where the solid particles are treat...
متن کاملSolid phase DNA amplification: a simple Monte Carlo Lattice model.
Recently, a new way to amplify DNA, called solid phase amplification (SPA), has been introduced. SPA differs from the traditional polymerase chain reaction (PCR) in the use of surface-bound instead of freely-diffusing primers to amplify DNA. This limits the amplification to two-dimensional surfaces and therefore allows the easy parallelization of DNA amplification in a single system. Furthermor...
متن کاملImplementation of D3Q19 Lattice Boltzmann Method with a Curved Wall Boundary Condition for Simulation of Practical Flow Problems
In this paper, implementation of an extended form of a no-slip wall boundary condition is presented for the three-dimensional (3-D) lattice Boltzmann method (LBM) for solving the incompressible fluid flows with complex geometries. The boundary condition is based on the off-lattice scheme with a polynomial interpolation which is used to reconstruct the curved or irregular wall boundary on the ne...
متن کاملData Envelopment Analysis from simulation on the Lattice QCD using CCR model
One of the most serious principles in production theory in economic is the principle of "efficiency". Simply put, efficiency can be defined as the demand that the desired goals (outputs) are achieved with the minimum use of the available resources (inputs). In order to, distinguish the relative efficiency of organizational units with multiple inputs to produce multiple outputs, "Data Envelopmen...
متن کاملLattice Boltzmann Simulation of Nanofluids Natural Convection Heat Transfer in Concentric Annulus (TECHNICAL NOTE)
Abstract This study is applied Lattice Boltzmann Method to investigate the natural convection flow utilizing nanofluids in a concentric annulus. A numerical strategy presents for dealing with curved boundaries of second order accuracy for both velocity and temperature fields. The fluid between the cylinders is a water-based nanofluid containing different types of nanoparticles: copper (Cu), a...
